I can change the alpha to make it transparent, but it is still a bit darker than it would be if it wasn't there. It looks like a mostly see through slightly greyish shirt. The 3d mesh is also a problem because it still looks like a skin colored shirt at the sleeves and shirt bottom.
What am I not doing right?
I change the file top~stdMatBaseTextureName_alpha.bmp to all black.
The other two files
top~stdMatBaseTextureName.bmp and
top~stdMatNormalMapTextureName.bmp
I have tried all combinations of all white, black and %50 grey.

Well, that's exactly the problem - you're working with a 3-d mesh that exceeds the boundaries of the body - thus adding parts you don't really want.
My suggestion: Stick with skin-tight clothing articles if you want to make "invisi-clothes"

Even with the skin tight top, the color isn't right.
If I change to low rise pants, the area where the shirt goes is darker than the belly.
Is there a way to make it completely transparent?

I know there has to be a way. Completely transparent clothes have already been made.
The following site is for ADULTS ONLY!
http://www.x-sims.de
You could try getting in touch with the person that runs the site and makes the clothes/skins.
Edit: Or you could try downloading one of the topless things he made and inspect the file, maybe you will see how it was done.

The usual way that completely transparent clothing is made is simply to export something that doesn't contain a mesh (such as underwear), set its alpha to completely transparent, and then import as all six clothing types. That way you'll get meshless invisible clothing.
Actually modifying the mesh of a meshed clothing item to reshape it a bit... that I don't know how to do.

This is super esay to do and uecasm is right, all you need do is export underwear, PJ's or a bathing suit. You'll get 3 images...the first is the grey scale NormalMatTexture, leave that alone, it does not need to be messed with. The next two however do.
Simple non-technical stuff approach...
MatBaseTextureName is basically your color texture and MatBaseTextureName_alpha is your transparent texture. Now do this, on the Name texture using black, blacken out any area you want to be "invisible", now copy that image and paste it into the alpha texture. Select all the colors but black, make them all white and bam, you've got a topless outfit.
Easy way to change colors using PaintShop 7...make your background color white (not your image background, but your paintbrush color), then click on the image, hit Ctrl+a, this will select the entire image, now hit Ctrl+t, this brings up the Remove Color Selected window, set it to black and hit ok. All colors but black will be highlighted, now just hit delete and since you've set your background color as white, everything highlighted becomes white. Save both images, go back to Body Shop and see what it looks like. :)
Take care,

Actually, I've found that you only have to alter the alpha texture. Just paint black any (or all of the) white areas that you want to make invisible on the clothes and save it. Then load the project back into Body Shop.

I know how change the alpha to make it or parts transparent but there are two problems.
First, I'm trying to make a top that can be worn with any pants or shorts so I can't use underwear or a swim suit.
Second, most of the tops have a 3d mesh that means even if it's transparent, you can still see flesh colored sleeves or shirt bottom sticking out.
Third, even after solving all the above, I still get a "shadow" wherever the top covers. There is a greyish color change on the belly where the top begins.
Anybody know how to remove the shadow?
I know it can be done since Xordac seems to have done it. I downloaded Xordac's Topless and Nude package from the Adults DL section and their is a perfectly invisible top included. No Mesh and No Shadow.

There are a number of skin-tight tops (without any 3d mesh problems) in Everday clothing for both teens & adults which you can use to create what you need here. As for the shadow you are getting, I'm not sure what would be causing that as I haven't encountered that with any of the invisible clothing I've made so far.

HOLD ON! On Bodyshop, clone a peice of underwear. Blacken out the alpha and make it available for everyday wear. Wallah!
