Clean Installer for Lot Packaging.

I have a packaged lot, which I hope soon to upload to this site.

Unfortunately there is a huge amount of custom content (around 50), of which most of them are re-colours for cc (which have not been used in my lot).
Do I have to keep these re-colours?

No, you can delete the recolours that are not used in furniture on your lot. The game seems to package every single recolour you have, not just those that are actually used. If you use the Clean Installer to do this, just untick the recolours you do not require and then save the file as a different name (you cannot save as the same name).
