Are you trying to use it on a "named" lock that is part of a quest? I believe the skeleton keystone only works on the random locks.

Yep, skeleton keystones only work on locks that don't lead directly into a quest... But random locked chests and doors that probably just have a bit of treasure behind them and nothing more, it will open them.
