Cant get mods working with Late Night

ok well i finally decided to post here after hours of searching the faqs, other posts, and google for an answer to my problem. Im not sure what it is, but for some reason, after i updated late night to the latest update, my game stopped loading, so i went searching for answers here, and i guess i found a semi answer. im not sure, but i guess my mods were installed in the old way, and i moved them from the folder, deleted all my cache files and everything, and did what it said to do on the instructions on here, it fixed my loading problem, but now, my mods wont even load at all, not even the introskip mod is working, and from what ive read it should be working. The game loads fine, its just that the mods aren't being used by the game for some reason. Do i just need to download the mods again? i dont think that would work because i had all the latest versions before this update, but maybe i missed something.
