I found CTU for TS3, is there anything similar for TS2?
A lot of the clothing packages show up in either the wrong category or in all. There has to be an easy way to change this.

This side of the forum is more for objects than Bodyshop content. :)
Check out Tutorial: Recatagorizing Maxis Content - Clothing (http://www.modthesims.info/showthread.php?p=3579700). You might can apply the technique to custom clothing.
Otherwise, I would suggest clone the clothes in Bodyshop, setting the appropriate categories, and deleting the improperly sorted original. But you might want to extract the textures using SimPE first, just so that you can manually import them into the .package files if the textures degrade in the cloning process for whatever reason.

Or Wardrobe Wrangler. That's the easy way of dealing with misplaced CC clothes. ;)

Or Wardrobe Wrangler. That's the easy way of dealing with misplaced CC clothes. ;)Just don't use WW on accessories that have both genders. I learned the hard way that it puts two items in one gender and none in the other. Fixable in SimPE but a major pain when you did it to 50+ files... ~VP
