is it root folder then subfolders or the other way around?

I believe that it's subfolders then root.
I find that the simplest way to check is to run the Hack Conflict Detection Utility. It shows you the load order for conflicting mods.

Ok, didn't know that HCDU does that. I guess it's the mod it reports first is the 1st loaded, and the 2nd is the last?

I cant get the HCDU to work on my computer do I have put it in my downloads folder then open it up or will it read the download folder no matter where the program is.
Its keeps saying error then I have no option but to end the program.

Its keeps saying error then I have no option but to end the program.Did you extract everything from the ZIP file into a folder on your hard drive? HCDU can't find the required DLLs if they are inside of the ZIP.
HCDU does not have to go into your Downloads folder. In fact, I'd recommend against putting it there, since it will just clutter up that folder. HCDU will find your downloads based on the information in your system registry.
For example, if you want it to check an AnyGame, you can just run the AnyGame registry file to set up the registry correctly before running HCDU. Running your AnyGame will reset your registry, as will running the FullGame registry file.
