Kay before I get to the point I'll let everybody know that I own MC3 legally for the PS2, twice even (normal and Remix) but I no longer have a PS2.

Now that that's out of the way, anybody know how to use the new version of PCSX2 to play MC3 on PC? And more importantly, how I should assign the controls to my keyboard?

You can find most of the settings in the PCSX2 Config menu. As for the controllers, the settings for it can be found on Config > Controllers (PAD) > Plugin settings.

You'll obviously have to get a dump of the Playstation 2 BIOS (from your PS2) due to legal reasons, as downloading one from some emu site would be considered as illegal.

Cool. What I meant about the controls is... umm I don't know the PS2 joypad buttons by name :P

The pic's pretty obvious, but I suggest that you buy a USB controller that looks similar to a Playstation's (I bought one at a local IT supplies shop for just four dollars), or get a real PS2 controller and use a USB adapter for it.
